    A surgical system (10) comprising:a patient side cart (22) comprising a telesurgically operated instrument (26), the telesurgically operated instrument (26) comprising a transmission (124) and a surgical end effector (122) having a plurality of end effector components, the transmission (124) being driven by a motor (112), the transmission (124) including at least a first effector drivetrain (142) and a second effector drivetrain (150);and a controller comprising at least one processor (58) for controlling the transmission (124), wherein the controller is configured to perform: locking an output gear (156) of the second effector drivetrain (150);shifting coupling of the motor (112) from the first effector drivetrain (142) to the second effector drivetrain (150);determining that the output gear is aligned by driving the locked output gear using a first torque;determining that the output gear is properly braked by driving the locked output gear using a second torque;unlocking the output gear;and driving the second effector drivetrain (150) using the motor (112).

    A method for shifting a transmission of a remotely controlled surgical apparatus (10), the remotely controlled surgical apparatus (10) comprising a patient side cart (22) having at least one telesurgically operated instrument (26), the at least one telesurgically operated instrument (26) comprising a surgical end effector (122) having a plurality of effector components and a transmission (124), the transmission (124) being driven by a motor (112), the transmission (124) including at least a first effector drivetrain (142) and a second effector drivetrain (150), the method comprising:locking (1004) an output gear (156) of the second effector drivetrain (150);shifting coupling of the motor (112) from the first effector drivetrain (142) to the second effector drivetrain (150);determining (1006) whether the output gear is aligned by driving the locked output gear using a first torque;determining (1008) whether the output gear is properly braked by driving the locked output gear using a second torque;unlocking (1010) the output gear;and driving the second effector drivetrain (150) using the motor (112).
