    An instrument assembly for processing a sample in a receptacle having a plurality of interconnected chambers, said assembly comprising:an instrument (100,1000) constructed and arranged to support the receptacle in an operative position during the processing, and a receptacle (10,300) having a plurality of interconnected chambers and containing a sample, wherein said receptacle (10,300) is supported in said operative position in said instrument (100,1000), wherein said instrument comprises a door (200) comprising a plurality of multi-chamber thermal elements each defining a multiple chamber thermal zone (262,264,268) disposed to be in thermal communication with the receptacle (10,300) and constructed and arranged to transmit thermal energy between each multiple chamber thermal zone (262,264,268) and an associated multi-chamber region of the receptacle, wherein the associated multi-chamber region of the receptacle encompasses at least a portion of each of two or more but less than all chambers of the receptacle;and a controller (722) programmed to control operation of the plurality of multi-chamber thermal elements to selectively heat or cool the chambers encompassed within the multi-chamber regions associated with the multiple chamber thermal zones (262,264,268).

    The instrument assembly of any one of claims 1 to 5, further comprising one or more temperature sensors (1056,1058,1060) for sensing the temperature of each thermal zone and communicating the sensed temperature to the controller (722).

    The instrument assembly of any one of claims 1 to 6, wherein the controller (722) is configured to control operation of the thermal elements to heat or cool one or more chambers to temperatures within a prescribed temperature range.

    A method for heating or cooling substances within said receptacle of the instrument assembly according to any of claims 1 to 8, the method comprising:positioning the receptacle in thermal communication with the multiple chamber thermal zones;and transmitting thermal energy between each multiple chamber thermal zone (262,264,268) and the chambers encompassed by the region associated with the multiple chamber thermal zone (262,264,268) to selectively heat or cool substances contained within the encompassed chambers to a temperature different than the temperature of the chambers encompassed by at least one other region.

    The method of any one of claims 9 to 11, wherein the transmitting step comprises heating or cooling each of the multiple chamber thermal zones (262,264,268) with one or more Peltier devices (1050,1052,1054).
