Method for sequencing nucleic acid molecules

Abstract

The present invention is directed to a method of sequencing a target nucleic acid molecule having a plurality of bases. In its principle, the temporal order of base additions during the polymerization reaction is measured on a molecule of nucleic acid, i.e. the activity of a nucleic acid polymerizing enzyme on the templage nucleic acid molecule to be sequenced is followed in real time. The sequence is deduced by identifying which base is being incorporated into the growing complementary strand of the target nucleic acid by the catalytic activity of the nucleic acid polymerizing enzyme at each step in the sequence of base additions. A polymerase on the target nucleic acid molecule complex is provided in a position suitable to move along the target nucleic acid molecule and extend the oligonucleotide primer at an active site. A plurality of labelled types of nucleotide analogs are provided proximate to the active site, with each distinguishable type of nucleotide analog being complementary to a different nucleotide in the target nucleic acid sequence. The growing nucleic acid strand is extended by using the polymerase to add a nucleotide analog to the nucleic acid strand at the active site, where the nucleotide analog being added is complementary to the nucleotide of the target nucleic acid at the active site. The nucleotide analog added to the oligonucleotide primer as a result of the polymerizing step is identified. The steps of providing labelled nucleotide analogs, polymerizing the growing nucleic acid strand, and identifying the added nucleotide analog are repeated so that the nucleic acid strand is further extended and the sequence of the target nucleic acid is determined.

A rapid method of sequencing a target nucleic acid molecule comprising:(a) providing a mixture comprising the target nucleic acid molecule, a primer complementary to the target nucleic acid molecule, a nucleic acid polymerizing enzyme having an active site, and a plurality of types of nucleotides or nucleotide analogs to be incorporated into a growing nucleic acid strand complementary to the target nucleic acid, wherein each nucleotide or nucleotide analog comprises a label;(b) subjecting the mixture of step (a) to a polymerization reaction under conditions suitable for formation of the growing nucleic acid strand by template-directed extension of primer;and (c) optically detecting a labelled nucleotide or a labelled nucleotide analog while it remains at the active site of said polymerizing enzyme to generate a time sequence of incorporation of said nucleotides or nucleotide analogs into the growing nucleic acid strand, thereby sequencing said target nucleic acid molecule.

    The method of any one of claims 1 to 25 wherein said DNA polymerizing enzyme is attached to a support.

    A method of sequencing a single target nucleic acid molecule having a plurality of nucleotide bases comprising:providing a complex of a nucleic acid polymerizing enzyme and the target nucleic acid molecule so as to permit formation of a growing nucleic acid strand complementary to the target nucleic acid;providing a plurality of types of labeled nucleotide analogs, wherein each type of nucleotide analog is complementary to a different nucleotide in the target nucleic acid sequence;CA 02373385 2011-01-14 polymerizing the plurality of types of labeled nucleotide analogs by incorporating the plurality of types of labeled nucleotide analogs into the growing nucleic acid strand, wherein each of the incorporated nucleotide analog is capable of polymerizing with a subsequent nucleotide analog to allow continuous polymerization of a plurality of nucleotide analogs;and determining the residence time of the labeled nucleotide analogs proximate to the nucleic acid polymerizing enzyme while polymerization of the growing nucleic acid is taking place to generate a time sequence of incorporation of said nucleotides or nucleotide analogs into the growing nucleic acid strand, thereby sequencing said target nucleic acid molecule.

    The method according to 41 further comprising:removing the label from the nucleotide analog during or after said identifying and before said polymerizing a subsequent nucleotide analog at an active site where nucleotide analog is being added to the growing nucleic acid strand.

    An apparatus suitable for identifying a nucleotide incorporated in a nucleic acid polymerization reaction, comprising:a support having immobilized thereon an individual complex of a nucleic acid polymerase, a target sequence, and a primer sequence that hybridizes to the target sequence disposed within a focal volume on the support, wherein the substrate is configured to provide excitation illumination to the focal volume;an illumination source positioned to provide an excitation radiation to the focal volume of said support;a detector positioned to detect emitted radiation from at least a first nucleotide or nucleotide analog bearing a first fluorescent label, when said first nucleotide or nucleotide analog is introduced to the focal volume, wherein the emitted radiation is indicative of a residence time of the at least first nucleotide or nucleotide analog within the focal volume, and a computer programmed to process radiation data to generate an output indicating identify of the nucleotide or nucleotide analog incorporated by the polymerase into an extended primer, based upon the length of the residence time of the nucleotide or nucleotide analog within the focal volume relative to a residence time of unincorporated nucleotides or nucleotide analogs.

    An apparatus suitable for identifying a nucleotide incorporated in a nucleic acid polymerization reaction, comprising:a support for having a confinement of an illumination region disposed therein a complex of a target sequence, a primer sequence that hybridizes to the target sequence, and a nucleic acid polymerase having an active site disposed within the illumination region;an illumination source positioned to provide an excitation radiation to said support;a detector positioned to detect radiation emitted from the active site, wherein said radiation is emitted by at least a first nucleotide or nucleotide analog bearing a first fluorescent label, when said first nucleotide or nucleotide analog is proximal to or within the active site, and wherein the emitted radiation is indicative of a residence time of the at least first nucleotide or nucleotide analog proximal to or within the active site;and a computer programmed to process radiation data to generate an output indicating identity of the nucleotide or nucleotide analog incorporated by the polymerase into an extended primer based upon the length of the residence time of the nucleotide or nucleotide analog proximal to or within the active site relative to a residence time of unincorporated nucleotides or nucleotide analogs.
